Humans having acid stomachs can tolerate acid foods (unless there’s a health issue) but hamsters forestomach isn’t acid so that’s probably where so harm could be caused by acidic foods.
 
Going back to peanut butter. Although the main issue is the stickiness, most commercial brands also contain sugar. And some contain salt as well - which is relevant for some species. Some health food brands don’t contain salt or sugar but I have never seen the need to use peanut butter anyway.

As regards tomato seeds and skin - they don't appear to be harmful but I can't see hamsters enjoying the seeds or skin! Ripe tomatoes are safe, but not unripe or green tomatoes and no green bits fromt the stem (which would include the green bits on top of the tomatoes).
